ENCODE Public Database

Factorbook.org is a Wiki-based database for transcription factor-binding data generated by the ENCODE consortium. 

Factorbook contains:

  • 457 ChIP-seq datasets on 119 TFs in a number of human cell lines

  • The average profiles of histone modifications and nucleosome positioning around the TF-binding regions

  • Sequence motifs enriched in the regions and the distance and orientation preferences between motif sites.

Ensembl

Genome Browser

Ensembl is a joint project between EMBL - EBI and the Wellcome Trust Sanger Institute to develop a software system which produces and maintains automatic annotation on selected eukaryotic genomes. ENCODE data can also be found on this site.

NCBI BLAST

Basic Local Alignment Search Tool

NCBI BLAST is a tool sponsered by the National Center for Bioinformatics. The Basic Local Alignment Search Tool (BLAST) finds regions of local similarity between sequences. The program compares nucleotide or protein sequences to sequence databases and calculates the statistical significance of matches. BLAST can be used to infer functional and evolutionary relationships between sequences as well as help identify members of gene families.

NCBI Gene search

Search for specific genes

Use this website to look for different genes and their sequences in different species. Gene integrates information from a wide range of species. A record may include nomenclature, Reference Sequences (RefSeqs), maps, pathways, variations, phenotypes, and links to genome-, phenotype-, and locus-specific resources worldwide.
